Mixed baskets are common and rarely designed for.
The customer wants the file now and the parcel when it comes, and a store that holds the download until the physical item ships has invented a delay nobody asked for. Separating fulfilment so digital items deliver on payment, while the physical part follows normally, is the whole fix and it needs deciding rather than discovering. Carriage has to be calculated on the shippable portion alone, which sounds obvious and is a common fault, particularly where a free delivery threshold is involved and a download is quietly helping the customer qualify. Then there are the awkward cases worth settling in advance: what a refund means when one half has been consumed and the other has not been sent, and whether a returns window that makes sense for a parcel means anything at all for a file somebody already has. Neither has a universal answer, and both are considerably cheaper to decide now than during the first one.

Should the download wait for the parcel?
No. Releasing the file on payment while the physical item follows normally is what the customer expects, and holding it back invents a delay nobody asked for. The two halves have different natural speeds and there is no benefit in slowing one to match the other.
How should carriage be calculated?
On the shippable portion only. It sounds obvious and it is a common fault, especially with a free delivery threshold, where a download can quietly help a customer qualify for free carriage on a single small parcel that was never going to be free.
What about refunds on a mixed order?
Decide it before the first one arrives. Half consumed and half unsent has no universal answer, and the position you improvise under pressure will be inconsistent with the next one you improvise. A stated rule is defensible even when a customer dislikes it; an improvised one is not.
